Habitats are where animals are kept in the zoo. Each animal species has their own habitat in the zoo. Petting Zoo, VIP, and epic animals also have their own habitats. Habitats of animal species can be upgraded up to 9 times, with each habitat upgrade boosting the respective species' abilities, or allowing the player to unlock more animals. The method for upgrading habitats varies in the Sky Zoo, Space Zoo, and Ocean Zoo.

Habitats have 2 different sizes. There are square habitats, which take up 1 block, and double-sized, 1x2 block, rectangular habitats. These habitats largely correspond to animal size, with Jurassic species having 5 large habitats out of the 9 species. However, drop bears also occupy a large habitat, even though they are smaller than camels in Outback. Currently, all Ocean Zoo habitats are double-sized, despite some animals, such as Clownfish, being much smaller than the average size of being a big animal.

An animal's habitat is only unlocked when they tame the base animal of that habitat. Otherwise, it will appear as a square/rectangle with a question mark (?) in the zoo if the player has reached the right area but hasn't found the base animal yet, or not appear at all if the player is not up to the right area. Additionally, various construction materials (metal poles, wooden beams, etc.) and a dotted white outline towards the edge of the habitat.

Habitats have a small house or shelter in the top left corner, which animals spawn out of. As the player upgrades their habitats, the house changes appearance, as does the fence around the habitat. Habitat appearance can also be customised with decorations that can be bought from limited time events or from the badge shop.

Habitats are upgraded by spending Zoo Coin. Higher upgrades cost more to upgrade, but it means that the player can fully upgrade their habitat as soon as they tame the base animal. The player is also required to build the habitat to get it to level 0. In a Level 0 habitat, its inhabitants, when clicked, release a thought bubble with a red sad face inside it, and no ticket money is gained from them. When the player has enough Zoo Coin to upgrade or build a habitat, they will receive a message with a button in-game.

Certain habitat upgrades are constant for all Sky Zoo animals for the certain level:

Space Zoo[]

The player can upgrade their habitat every time they complete 3 missions, unless the player receives a zoo upgrade to discover new areas instead. The player is given a choice of up to 3 habitats to upgrade, selected randomly.

Certain habitat upgrades are constant for all Space Zoo animals for the certain level:

Ocean Zoo[]

The player can upgrade their habitat every time they cover a certain distance, with each new upgrade the distance being increased by 500m. The player is given a choice of up to 3 habitats to upgrade, selected randomly.
